I'd like to do a time/nightlapse starting at about 5am, which is about 2 hours before sunrise, and will end a after sunrise. If I use the nightlapse setting will it auto adjust all the settings as it gets lighter outside? Or do I need to manually adjust iso, exposure, etc. over the course of 5-10 hours of the time/nightlapse?

You can use auto and it will adjust to full daylight with no issues. The question is will it give you the effect you are looking for. You will have to try it out.

Last night I shot some again, I went to Burst mode/nightlapse, into settings, I used protunes and then without, and another cam as well thought I had more shots than less? hmm.

Auto, and continuous will do the job, I use protunes to get a better quality shot, Following gopro.com's excellent write up, and person blog use that as a guide and you be a pro in no time.
